Hello,
A few months ago I pulled the lock carrier forward to replace the timing belt and clutch. All went well except for when I put the lock carrier back. The front of the engine was notably lower. I was able to force the carrier over the snub mount but the front end and hood are lower. The engine mounts look great and I do not see what could have been done with the transmission mounts to cause the misalignment. I must have something wrong here.

You need to assemble loosely the front end, especially the bolts that go through the bumper shocks, and jack up the lock carrier to align it. Then torque the bolts, and it should all be lined up correctly.

You then need to loosen the snub mount bolts and re-center the snub mount.

^^^This all makes sense but should I be worried about why the lock carrier was so low after the work was done?

The lock carrier bolts on with allowance for alignment. Yours was drooping to the bottom from gravity.
