I have barely drive this Passat in last 10 months (first heat core leak) and then not at all in last 5 months (water pump leak).

Now I am almost done with water pump. The rotors have thick layer of rust over its surface.

Should I ignore the rust and just start driving and hope the brake pad will eventually smooth out the disc
or
should I take a sander or some sand paper to them and give them some cleaning with best effort possible?

Other than the need to recharge battery, anything else should I pay attention to?

when you drive you can apply the brake and accelerator to speed up the process as well
Only on DBC cars. After the passat went drive by wire for the throttle body, brake-throttle override was implemented.
