CEL after jumpstart?

So the other day I had to jumpstart my car, I believe the battery died because of me rerunning some wiring and such for my bags.

But the strange thing is I got to start the car.. nothing...

So I bring in ol' faithful the scion xb and give it a jump... took a lot of juice but eventually started... then a CEL came on like instantly, the car seemed to run SUPER rough for like 30seconds then was fine.... Granted the car has been sitting for little over a week due to certain parts being delivered on a horse and buggy...

Car is still immobile. (parts havent arrived) but what could this CEL possibly be?

Heard it would be voltage overload? But I unplugged the battery for 30 minutes then plugged back in and still came on instantly! Then I tried to leave it unplugged over night. Same problem.

Any input is appreciated.. Ive tried searching but none of the threads seemed to have a CEL pop up when jumpstarted.

Stupid parts need to show up so I can go get it scanned :banghead:
It could be because you need a throttle body alignment because the battery died and some of the settings got erased. But like Steve said, only a scan will tell you what it is for sure.
