Have a leak. Know where it is, (flange on back of head), but don't really have the time to work on it for a while. Are these safe to use in our G12 systems? And do they work?

Stop Leak (for ANY fluid) is something you put in a heap to limp it along long enough to trade it in at a dealership. It's not something you put in a car you want to keep. Such chemicals have a tough time telling the difference between a leak and a valve, narrow passage, etc. I'd think it would be highly likely it would clog your heater core, even if it was nominally compatible with G12.
No. Everything sirwired said, plus exclamation points and especially considering the heater core on our Passats. Plus, when I tried similar products - more than once, in my misspent youth - they never once stopped a leak.
The CTS flange transplant is not that painful -- the boys and I fixed it on my elder son's AMB 1.8T (2002 A4) in about 3 hours, working rather slowly and checking each other as we went. When (not if) my wife's AUG 1.8T needs it, I'll bet I can do it in well under 2 hours.
This is all good advice man - and the flange really isn't that difficult - just time consuming. You should be able to do it with modest skill in a few hours - just make sure you've got G12 available as you will lose some.
